The French rider attacked seven kilometres from the Col de la Madeleine summit, dropping her rivals to ride clear.
Ferrand-Prevot finished one minute 45 seconds ahead of Sarah Gigante, with Niamh Fisher-Black in third place.
Her win propelled her into the overall lead, with Gigante now two minutes 37 seconds behind as the only remaining general classification challenger.
Ferrand-Prevot, a Paris Olympics gold medallist, aims to become the first Frenchwoman to win the Tour de France Femmes in Sunday's final stage.
